I recently purchased a healthy narrowleaf milkweed from a recent CNPS plant sale. The plant is now suffering from a black fungus growing on its leaves. The plant is also showing signs of stress as it wilts. Is there something I could do besides keeping water off it?

Sounds like you are experiencing sooty mold from the golden aphids that are native to the plants. Since the plants should be going dormant now anyway, just plant the rootball. You should have new plants in spring.
